Returning your troops back to your barracks is normally not possible as any troops deployed is permanently on duty until they die in battle. However, if you summon a primarch with a much lower capacity than your original primarch, any excess troops will return back to the barracks.
This would mean that a Taunter with 100,000 troops can return 84,445 troops back to the Barracks if a level 6 Fighter primarch was summoned to replace it which has a capacity of 15,555.

Question - I've replaced my primarch, but my total troop count didn't increase, why?
Answer - If you are looking at the same menu as the image below is showing, then you will certainly notice that it did not increase. Please note that the number shown here is your overall troop count and not barracks troop count.
If you check your Assets, you should be able to see a breakdown of your troops from each primarch to your reserved troops and a total above which matches with what you see above.
Let's try turning the Trapper with 23.7K troops into a Fighter Primarch and you should see this message before the replacement summon starts
Once the replacement summon is complete, you should see this. No changes to the troop count there.
However, if you check your Assets, you should see this. Notice how the 25.3K on the Reserved Troops became 32.4K after the replacement since the message above shows that 7.1K will return to your barracks.
This should hopefully clarify everything that you did not lose any troops
